چکیده

UNLABELLED birgHPC, a bootable Linux Live CD has been developed to create high-performance clusters for bioinformatics and molecular dynamics studies using any Local Area Network (LAN)-networked computers. birgHPC features automated hardware and slots detection as well as provides a simple job submission interface. The latest versions of GROMACS, NAMD, mpiBLAST and ClustalW-MPI can be run in parallel by simply booting the birgHPC CD or flash drive from the head node, which immediately positions the rest of the PCs on the network as computing nodes. Thus, a temporary, affordable, scalable and high-performance computing environment can be built by non-computing-based researchers using low-cost commodity hardware. AVAILABILITY The birgHPC Live CD and relevant user guide are available for free at http://birg1.fbb.utm.my/birghpc.

Planar Molecular Dynamics Simulation of Au Clusters in Pushing Process

Based on the fact the manipulation of fine nanoclusters calls for more precise modeling, the aim of this paper is to conduct an atomistic investigation for interaction analysis of particle-substrate system for pushing and positioning purposes. In the present research, 2D molecular dynamics simulations have been used to investigate such behaviors. Performing the planar simulations can provide a ...

model.it : building three dimensional DNA models from sequence data

UNLABELLED A WWW server is described for creating 3D models of canonical or bent DNA starting from sequence data. Predicted DNA trajectory is first computed based on a choice of di- and tri-nucleotide models (M.G. Munteanu et al., Trends Biochem. Sci. 23, 341-347, 1998); an atomic model is then constructed and optionally energy-minimized with constrained molecular dynamics. The data are present...

Pragmatics of Virtual Machines for High-Performance Computing: A Quantitative Study of Basic Overheads

Heterogeneous administrative domains, operating systems (OS), and libraries make it difficult for computational scientists to fully utilize metacomputers and grids. Dealing with the presence or absence of features on, say, different clusters, adds complexity. How can a user or high-performance computing (HPC) application abstract out the heterogeneity? One possible solution is to use a virtual ...

Flowr: Robust and efficient pipelines using a simple language-agnostic approach

Motivation: Bioinformatics analyses have become increasingly intensive computing processes, with lowering costs and increasing numbers of samples. Each laboratory spends time creating and maintaining a set of pipelines, which may not be robust, scalable, or efficient. Further, the existence of different computing environments across institutions hinders both collabo-ration and the portability o...

SChiSM: creating interactive web page annotations of molecular structure models using Chime

SUMMARY SChiSM is a program for creating World Wide Web (WWW) pages that include embedded interactive molecular models using the browser plug-in, CHIME:, for visualization. The program works with Netscape 4.x and Internet Explorer 5 browsers to facilitate Chime/Rasmol scripting control of a molecular display.
